Stagnant water and photosynthesis are two different things.
Explanation:
When light penetrated in water photosynthesis takes place. If water is less turbid light penetratation is good. Photosynthesis needs light.
In deep marine algae photosynthetic pigment is red in color. This pigment absorbs all wavelengths except red.
In short it is the light affects photosynthesis not the running or stagnant water.
