You could try explaining their development using the endosymbiotic theory.
Explanation:
When the ancestral prokaryote formed a nucleus, an aerobic bacterium entered the prokaryote. The aerobic bacterium survives digestion and it becomes an endosymbiont*. It produces ATP and allows the prokaryote to outlast the other prokaryotes that doesn't have an endosymbiont.
