I think the sequencing reaction is like randomly incorporating a nucleotide into the DNA that terminates the chain and fluoresces.

So that means stuff at the bottom that runs the fastest is closes to the 5` end (if you are making GTCGAC and you incorporate as your first nucleotide a G that terminates the synthesis, then you get a glowing single nucleotide, G)

So we read the 5-3 sequence from the bottom up.
