They actually weren't completely isolated. They did allow Dutch traders to trade at a few select ports since the Dutch had no desire to conquer other nations and were more interested in trade relationships.

Recall that Tokugawa Japan was a traditional dynasty, run by a militaristic leader (Tokugawa Ieyasu). Also, it was very easy to close it off since Japan is geographically isolated as it is an island.
