Thomas Paine most probably published Common Sense anonymously because he didn't want anyone to know it was him or he would be putting his life at risk.

Explanation:

It is important to remember that at the time, the idea for the colonies to declare independence from England was unspoken of and even ludicrous to some. Common Sense also challenged the authority of Parliament and the monarch.

If the British government associated the "radical" ideas in Common Sense to Paine, he would most probably have to spend the rest of his life in prison or even pay for his radicalism with his life. So in a sense, it was wise for Thomas Paine to publish Common Sense anonymously.
