During the light reactions, the water molecules' hydrogen ions are separated from the oxygen atoms, which combine to form oxygen gas molecules which are released into the atmosphere as a waste product.

During the Calvin cycle, CO2 and hydrogen ions from the water combine to form glucose #C_6H_12O_6#.
