Pollution is a big issue especially in the developing nations. If there is a pollutant coming from a city, an industrial plant, an agricultural area, etc. the best way to protect water bodies is to control pollution before entering into such bodies.

A point source, such as a sewage pipe, is easier to control. Nonpoint pollution (such as from agricultural areas, excessive nutrients case) is hard to control. However, it is also best managed by limiting nitrogen, phosphorus, etc. when they are applied to fields.

After pollution occurs, it is almost impossible to control pollution in the receiving water body. Sediment pollution by heavy metals or groundwater pollution are the hardest situations in this issue.
