Yes, There would be a systematic error.

Explanation:

A zero error means the caliper is not calibrated correctly. All depth measurements made would be a consistent value more (or less) than they should be (depending on the direction of the zero error).

If the measurements are looking at a change in depth, then provided the instrument is not re-calibrated during the experiment, THE ZERO ERROR WOULD NOT AFFECT A CHANGE IN DEPTH CALCULATION.
