What happened to most of the colonies that started as joint stock companies by the end of the 1600's?

Nothing really.

The companies were set up with the expectation that the natural resources of America could be exploited and return a profit for their English trading partners. Even though some had very rough starts, eventually all became a good source of income for English stockholders. Only one colony was not founded by the English, the Plymouth Colony. This colony's charter was brought from England to America and under English law, whoever held the physical charter, as the Pilgrims did, made the rules.
