They have different number of elements in them.

Molecules are made up of more than one element, such as trinitrotoluene, or TNT. It is composed of carbon, hydrogen, oxygen, and nitrogen. It has the chemical formula C7H5N3O6.

Molecules also have a more complex structure than elements, due to the fact that they contain different numbers of elements.
